Metal Gear Solid 4 Storyline

MGS4 is set in 2014, five years after The Big Shell Incident(2009). During MGS4, private military companies(PMCs), have replaced the world's armies. Nanomachines are used to enhance capabilites, and enforce loyalty. "Sons of the Patriots" is the name given to the nanomachines inside of soldiers bodies. Liquid Ocelot is the leader of the largest PMC mother-company, Outer Haven. Liquid has plans to hijack the whole SOP network, and completely take over the world's armies.
The only thing standing in Liquid's way is an aging Solid Snake. Solid Snake[now Old Snake] is contacted by Roy Campbell, and is asked to terminate Liquid.

MGS4 ACT 1 - Liquid Sun
Old Snake starts by infiltrating an war-tone Middle Eastern city, that is currently a battle ground between PMC "Praying Mantis" and milita. Snake meets up with the MK II, and gets briefed on where to head to meet Rat Patrol Team 01, along the way he meets Drebin, and his monkey Little Gray. Drebin offers Snake his services of gun laundering. Snake finally accepts after much hesitation, and Drebin injects him with "nanomachine isuppressor". When he finally reaches the point to meet Rat Patrol team 01, he learns that the informanet is none other then Meryl Silverburgh, and she is the leader of Rat Patrol Team 01.
After Snake and Meryl discuss their plans, they are forced to leave the building due to attacking FROGs, Liquid's elite group of soldiers. After defeating the FROGs, Snake heads to the HQ of "Praying Mantis" PMC. Once he makes it inside the camp un-noticed, he prepares to assassinate Liquid. An unknown force suddenly causes all soldiers in the area to collapse in pain and begin attacking each other. As Liquid escapes, Snake also collapses, but as he fades away, he is approached by Naomi Hunter who gives him a syringe. Snake is carried away by Johnny, the only one in Meryl's team not affected.
MGS4 ACT 2 - Solid Sun
After recieving an encoded message from Naomi, they learn she is being held captive in South America. Snake takes advantage of a rebel upriding in the area, to sneak into the base of the Pieuvre Armement PMC, where Naomi is being help in a research lab. Snake encounters, Drebin, once again. Snake then learns, that The Patriots are AI's, and not humans at all. 4 of the AI's are named after US presidents, WF, TR, TJ, and AL. While the core AI is known as JD. Drebin also states about the B&B Unit: Laughing Octopus, Raging Raven, Crying Wolf, and Screaming Mantis.
Snake finds Naomi, who explains Liquid's plan to use Big Boss's gentic information to access JD and take control of SOP, the system of nanomachines, and ID-autherication, which allow The Patriots AI to monitor and control soldiers. She also explains Snake's rapid aging, is due to him being a clone of Big Boss, and that he has "6 months to live". Apart from this, the FOXDIE inside Snake's body has begun to mutate, and she estimates in 3months time, Snake will become an "walking biological weapon". A group of FROG's and Liquid Ocelot take Naomi, leaving Snake and Laughing Octopus to fight. After defeating Laughing Octoupus, Snake rescues Naomi and they escape with Drebin. Raiden resurfaces as a Cyborg Ninja after have disappear for several years. Raiden holds off Vamp and several gekkos, which Naomi and Snake escape via helicopter, piloted to by Otacon. As they are hovering, Raiden leaps onto the helicopter, and blacks out. Onboard, he tells Snake to go and meet Big Mama, the leader of an resistance group in Eastern Europe.
MGS4 ACT 3 - Third Sun
Snake learns how Big Boss is still alive, although brain dead. He is in the control of Paradise Lost, the resistance group led by Big Mama. The resistance group is located in Eastern Europe, and this is where Big Boss' corps remain. While Snake heads to Eastern Europe, Sunny and Naomi go to get Raiden's dialysis. To locate Big Mama's location, Snake tracks an Paradise Lost member. Once he meets Big Mama, it turns out she is Eva from Metal Gear Solid 3.
Upon arriving Snake learns that Eva, is actually the surrogate mother of both him and Liquid. Eva reveals information about The Patriots, and states that its founder was Major Zero from MGS3. While preparing to leave, PMC's attack, and they are forced in a chase. Which ends up with Big Mama and Snake on a motorcycle that crashes, and Eva is wounded. Snake heads up to the top to face Raging Raven, after defeating he heads back down to help Big Mama to a sewer area. Where Ocelot displays his power over the SOP, by locking all US Soliders' weapons, which where sent with Meryl, to take Liquid down by force. Big Boss corpses are then set on fire by Liquid, and Big Mama goes in to save it - she is severely burned and so is Snake who went into the fire to save her. Big Mama then dies in Snake's arms.
MGS4 ACT 4 - Twin Suns
From a video taken by the MK II, its finally known Liquid's plan is to destroy JD, and take control of the whole network with GW, which Liquid took control of after the Big Shell incident. To destroy JD, Liquid plans to use Metal Gear REX's railgun. Shortly after this is revealed, Vamp finds the MK 22 and destroys it.
Snake now heads back to where it all started - Shadow Moses. Upon arriving Snake battles FROG's and Crying Wolf. After defeating Crying Wolf, Snake locates REX's hangar. After discovering REX's railgun is gone, Raiden battles vamp on top of REX, and Snake has to disable several suicide gekkos. Snake then suppresses the nanomachines inside of Vamp, that made him seem immortal. Upon Vamp dying, Naomi then reveals herself to being the one that made Vamp "immortal", and commits suicide by suppressing her own nanomachines which had kept her alive - when she should had been dead for years due to cancer. Using MK III, Otacon reactivates REX, and Snake escapes just before suicide gekkos explode. Raiden, however is not so lucky and gets stuck in the entrance once it collapses. While Raiden is trapped Snake[in REX] battles Liquid[in RAY], after being defeated by Snake, Liquid reveals his ship "Outer Haven". Liquid then plans to ram the dock and finish off Snake - he is however stopped by Raiden, who cut his arm off to escape the collapsed building, and save Snake. In his effort to save Snake, Raiden gets crushed.
MGS4 ACT 5 - Old Sun
Act 5 starts aboard the USS Missouri. USS Missouri's captain is Mei Ling, from MGS1. Mei Ling plans to catch up with Outer Haven, which is heading to the closest spot to JD satellite, to launch it's attack.
Snake is sent over onto Outer Haven to upload a virus into GW. Along with him, Meryl and Johnny join. However, Johnny is thought to had been lost overboard, and Meryl is knocked out. Snake has to find a way to beat Screaming Mantis which can predict your every move via nanomachines. After the fight with Mantis, Snake wants to stay back and fight off FROGs while Meryl escapes. Meryl insists that Snake go on and complete his mission, Snake finally agrees.
As Snake reaches the final corridor, he is ambushed by FROGs, but is saved once again by Raiden, which now has both arms cut off. After Snake reaches the final room, he is very weak due to exposure of microwaves. Otacon takes controls of MK III, and uploads the virus into GW. The virus didn't just destroy GW, it infected all 5 AIs, and disables SOP.
A video that Naomi had set to play back once GW had been destroyed, explains how the patriots where planning to use the system worldwide. She and Sunny designed the virus to be the antithesis of "FOXDIE", as the nanomachines inside soldiers' bodies where part of her original FOXDIE virus. This new virus, now called "FOXALIVE", would reverse the affects that FOXDIE did to SOP, and shut it completely down. Naomi reveals that it was Sunny who coded the program to destroy all Patriot AIs, and SOP. Although the whole SOP and nanomachine network was shut down, FOXALIVE will preserve the systems needed, including: air, water, telecommunications, and the internet.
After the virus is uploaded, Outer Haven is now defenseless and the US Marines easily take control of it. Liquid takes Snake to the sail of Outer Haven, and thanks him for accomplishing Liquid's own goals. Ocelot had allowed Liquid to live within his body through gene therapy. Liquid reveals his plan to use the railgun and destroy JD was just a diversion so Snake could upload FOXALIVE. Liquid's personality acts upon his final wish; the sons of Big Boss to face in one final fist-fight. During the fight, Ocelot's personality gradually resurfaces, culminating in his famous line "You're pretty good..." and his trademarked hand gesture.
EPILOGUE - Naked Sin
Epilogue start at Johnny's and Meryl's wedding. Attendants include; Otacon, Sunny, Johnathan, Ed, Mei Ling, and Campbell. Campbell reconciles with his daughter, Meryl, which had lied about Campbell being her uncle. Raiden, now no-longer in the cyborg ninja suit, has freshly-attached arms is meeting with his ex-girlfriend, Rosemary. Upon talking to Rosemary, Raiden learns he has a son, John. Rose had lied to Raiden about miscarrying his child. Snake, however is at the cemetery, about to commit suicide. As the camera fades, you here a gunshot and its believed Snake has killed himself. Camera cuts back to Otacon at Meryl's wedding. Drebin explains how the whole thing, was setup by the patriots. Even Meryl, had been working for The Patriots, and shows "RAT PT 01" is actually "PATR10T". Meanwhile, Sunny makes her first real-life friend. Sunny then comes to Otacon and asks where Snake is. Otacon replies, while crying, that Snake "needs some time to rest".
DEBRIEFING - Naked Sin
Going back to Snake, it is revealed that he had not killed himself. Snake then hears a familiar voice. Snake turns to find Big Boss standing there, who disarms Snake, and hugs him. Big Boss explains how the corpse that was set on fire, was actually Solidus Snake. Big Boss then explains he was rebuilt from parts of Solidus and Liquid's bodies. Major Zero then appears in a wheelchair. He is now over 100years old, and is in an vegetative state. Big Boss explains how him and Zero had originally made The Patriots on The Boss' wish, "To make the world whole again". Along with Zero and Big Boss, Ocelot, Sigint, Para-Medic and Eva from Metal Gear Solid 3: Snake Eater, are revealed to be founders of The Patriots.
As The Patriots grew, Zero became an megalomaniac, obsessed with uniformity. This caused Big Boss to leave The Patriots, and form "Outer Heaven" on another wish of The Boss "To bring honor and chaos back to this world gone soft". Eva and Ocelot joined Outer Haven and helped Big Boss try to end The Patriots. As Zero aged, more control was given to AIs, who misinterpreted Zero's wishes. JD, sought to control the masses through manipulation of the economy, digital information, and even personalities. Ocelot willingly let Liquid live inside him to fool the system. Big Boss then terminates Zero by cutting off his life support.
Later, it is revealed that the injection given by Drebin was a new type of FOXDIE, and killed the older type. Thus, no longer making Snake a "biological weapon". Big Boss then asks Snake to take him over to The Boss' grave, where he lies down, and dies once again. His final words are, "This is good, isn't it?"
Back with Otacon, Snake explains that he will spend his last days enjoying life, and not fighting. As Snake walks off, Otacon tells him he forgot his cigarettes. Snake replies "No thanks, those things will kill ya". Thus, illustrating a new found will to live just as Big Boss had asked him to do.
