Well. I'm not good at writing the story out, but ask some questions and maybe I can answer some.

Here we go
Ocelot lured Snake to the dummy tanker so he could frame him for sinking it and to build the Big Shell there so they could build Arsenal Gear. They needed to create an accident to have a reason for building Big Shell and frame Snake at the same time, so he wouldn`t be in Ocelot`s way.
2 years after that the Patriots started their long planned project S3.
They wanted to recreate the incident at Shadow Moses, to see if they can cover it up using their new AI, known as GW. If they can cover that up, then they can cover anything up and control the flow of information. (They decide which information is released to the public and which is not).
They also tested another thing, that even Ocelot did not know about.
They wanted to see if they can control a person, by creating conditions which would make a person into anything they wanted.
For example, they used Raiden, a rookie, and created such conditions in which he became an ultimate soldier. He stopped the terrorists and defeated Solidus.
That`s the project the Patriots created.

i never really understood this part of the metal gear solid series either.. right now im actually playing the game to understand MGS more.. ^_^

When i would play through it i would just pay attention to the stuff i understood and just ignore the stuff i didnt. But with the MGS4 database i play through all of them and it just kinda gets pieced together

The story to MGS is very intense lol
Attempting to absorb it all at once may cause you injury
But by god is it worth it =|
the best thing to do is, play each game - learn th story from that game, make sure you know the main points - then move on, and piece that story in with the rest - continue until you understand it all ^.^

lol i havent seen a better game story then mgs.. i think i wanna see a movie for this..
