Because it wouldn't matter, he said he has a "son". Therefor, if he died, he would just be another soldier lost in the war. His son, would then have a son, which appeared in MGS4.

In MGS3 - You kill Johnny Akiba's father, Not akiba himself, so it's not a paradox - In MGS1 you can choke the guard in the torture chamber - This IS a paradox as that guard is Johnny Akiba from MGS4
