Storyline:
After the events on Shadow Moses Island Snake, along with Otacon, joins an NGO organization called Philanthropy. It`s mission is to seek and destroy countless Metal Gear copies that have spawned all over the world as a result of Ocelot selling the Metal Gear specs to anyone who could afford them.
The year is 2007 and Solid Snake finds himself walking across George Washington Bridge on a stormy night. His mission is to infiltrate a tanker, occupied by U.S. Marines, that`s about to pass under the bridge and take pictures of the new Meta Gear model so Philanthropy can expose the Marine`s plans to the world. After getting in position, Snake ditches his raincoat and turns on his stealth camouflage jumping from the bridge with a bungee cord. After a few minutes, he successfully landed on the deck of the ship, but the force of the landing impact destroyed his stealth camouflage. He will now have to complete his mission without it, but that`s not a problem for this veteran soldier. While checking his surroundings, Snake was surprised by an armed group who killed the Marines and took over the ship. From behind cover Snake takes a picture of an old man, apparently their leader, for identification.
Snake now had to fight a new enemy, but his mission was the same. He first had to go to the bridge to see where the ship is headed. After arriving there, Snake told Otacon the ship's coordinates and Otacon confirmed his suspicions. The new Metal Gear was ready and on its way to be tested. While talking with Otacon, Snake heard a sound coming from the exterior. He checks it and finds a lone soldier talking on his radio. The soldier said that the infrared sensors are planted in the hallway leading to the holds where Metal Gear was being held. A helicopter comes to pick the soldier up, apparently he completed his mission, but the soldier refused. Snake saw his opportunity to hold up the soldier, only to find that it`s a woman. After apparently disarming her, the ship suddenly rocks and the woman fires a bullet from her special knife and pulls out a hidden gun she had. Snake fought her in the rain and finally managed to knock her out with his M9 tranquilizer gun, the only weapon he had. Snake approached her to see if she`s still alive and take the gun she was using.
The woman was alive but Snake was surprised by a cypher, an UAV (Unmanned Aerial Vehicle) hovering over his head. It was an army cypher, which complicated things even more. It seemed that everyone was after Metal Gear tonight. By this time Otacon confirmed the identity of the old man. It was Sergei Gurlukovich, the man Ocelot was supposed to meet after Shadow Moses.
After getting this new information, Snake proceeds down to the tanker hold to take pictures of the Metal Gear. When he gets there, Snake sees a lot of marines in the hold, and it was only the first one. He has to get to the third one. They were listening to the speech of their commander Scott Dolph. According to Otacon, Snake had 7 minutes to take the pictures, upload them and get out. After reaching the third hold, Snake finally saw Metal Gear Ray. Ray was an amphibious anti Metal Gear vehicle, designed to destroy countless Metal Gear copies around the world. Snake had to take 4 pictures of Ray. Including the Marines logo on the side. Moments after the Marine commander finished his speech, Snake uploaded the pictures to Otacon. The only thing left now was to get out. Just as the Marine Commander was finishing his speech, Revolver Ocelot showed up. The Marines rushed to protect their Commander, but he told them to hold their fire. While the Marines were distracted by Ocelot, Colonel Gurlukovich snuck up and took the Marine Commander hostage. He then explained that he came with Ocelot to steal Ray and revive Russia to it`s former glory, at which Ocelot laughed and told Gurlukovich that he has no interest in Russia and that he came to take Ray for The Patriots. He killed Gurlukovich and several of his men, and activated the explosives planted across the ship. As the ship started to sink, Snake confronted Ocelot and activated a peculiar reaction from Ocelot`s right hand. Ocelot suddenly changed his voice to that of Liquid Snake, and claimed he isn`t dead. He then activated Ray and escaped the sinking tanker, apparently taking Snake down with it.
The story resumes in 2009, 2 years after the tanker incident. An offshore cleanup facility, Big Shell which was built to deal with the oil spill caused by the tanker incident 2 years ago, was captured by Dead Cell, a U.S. Navy S.E.A.L.s anti-terrorist training group. The terrorists took hostages which were touring the Big Shell that day, including the U.S. President James Johnson. The terrorists demanded 30 billion dollars or they would destroy Big Shell and cause the biggest environmental disaster in U.S. history. As the Navy S.E.A.L.s were on their way to infiltrate the Big Shell by fast rope descents from helicopters, a lone operative was preparing to infiltrate it underwater. His codename was Snake and his objectives were to stop the terrorists and rescue the President. His commanding officer was none other than Roy Campbell.
As Snake was approaching the Big Shell`s oil fence surrounding it, he saw a hole cut through it. The Big Shell contained 2 shell core`s and 6 struts surrounding each one. Snake infiltrated Strut A and saw one of the terrorists unconscious. He had to reach the elevator in the back that would take him to the roof of Strut A. As he proceeded, he saw another man taking out the guards and using the elevator. After taking the elevator to the roof, Snake took off the diving mask and revealed a different character than Solid Snake. At this time, Campbell contacted Snake and told him they`re changing his codename to Raiden, because the leader of the terrorist group was supposedly Solid Snake himself. His real mane was Jack.
Raiden's mission support team consisted of Colonel Campbell and Raiden's girlfriend Rose, who was the mission analyst. Raiden's first objective was to go to Strut B, where the president was last spotted. Raiden operated on his own and wasn`t allowed to make his presence known to S.E.A.Ls. After reaching Strut B Raiden saw the massacred bodies of the S.E.A.L.s and heard gunfire coming from the generator room. He could hear the screams of soldiers, but he wasn`t allowed to help. He waited for things to calm down and entered the room. He could smell the gunpowder and blood in the air. The bodies of soldiers were mutilated and the walls of the room were covered in blood. In the corner of the room he saw a man drinking blood from one of the S.E.A.Ls. Raiden tried to stop him but the mysterious man displayed superhuman agility and speed as he jumped behind Raiden and tried to grab him, before he even knew what was going on. At the last minute Raiden was saved by a surviving S.E.A.L. However, he wasn't able to kill the strange man and got captured and cut by him in the end. Before Raiden could get his weapon ready, the strange man disappeared. The injured S.E.A.L. took off the mask and revealed a familiar face. He said his name was Iriqouis Pliskin. After questioning Pliskin about the newly encountered enemy, he said that it was a member of Dead Cell, the group that took over Big Shell. His name was Vamp, and he was a wizard with knives. While talking with Raiden, Plisklin heard a distress call from his team mates, they were being attacked not far from his position. Since Pliskin was injured, Raiden went on to help them.
When he got there, he saw another member of Dead Cell, Fortune, along with Vamp, take the President away, and a black case he was carrying. No matter how much they tried, no bullet could hit her. In a matter of minutes, the S.E.A.L.s where eliminated. At this time Colonel contacted Raiden and ordered him to meet up with a former NYPD bomb disposal expert, Peter Stillman. He lost his leg in an explosion and retired. He came in with the S.E.A.L.s to help them defuse the bombs that the terrorists planted all over Big Shell. Pliskin joined Raiden in Strut C where Stillman was, and he explained how to defuse the bombs. The person who planted these bombs, was none other than Stillman`s former student, Fatman, another member of Dead Cell. Fatman was a genius, and he built an atomic bomb when he was only 10 years old. Stillman gave Pliskin and Raiden detectors that could detect the bombs and to defuse them. Pliskin went on to defuse bombs in the Shell 2, while Raiden stayed in Shell 1. There were bombs planted in every Strut and Stillman found their locations wrong, in that even if they detonated they wouldn't be able to destroy the Big Shell. While defusing the bombs, Pliskin found a huge bomb in the bottom of Strut H. Peter Stilman called it right, and decided to check the bomb himself. He confessed that he didn`t lose the leg in the explosion, but pretended out of guilt, because a lot of children died because he couldn`t defuse it. Pliskin and Raiden went on with their bomb disposal business.
When Pliskin defused the last bomb, it activated the huge bomb Stillman was investigating. It started counting down and Stillman suspected that there was another big bomb in Shell 1 where Raiden was. As he was heading to defuse the bomb, Peter Stillman's bomb detonated taking him out as well. Since Pliskin was close to the explosion, Raiden lost contact with him. Raiden successfully defused his last bomb, and Colonel informed him that Fatman asked for his presence on the roof of Strut E. On his way to the elevator he first used to infiltrate Big Shell, he encountered Fortune, the woman that could not be killed. As the elevator went up, Raiden's only choice was to evade her attacks until the elevator came down. Fortune wanted to die in combat but no one could kill her.
After a few minutes, the elevator came down carrying Vamp. Vamp told Fortune that Fatman went crazy and that he had to be disposed of. Vamp would stay to deal with Raiden and Fortune would deal with Fatman. Just as Fortune was leaving, Raiden saw his opportunity, and tried shooting her. However, the bullets deflected and shot Vamp instead. He was shot in the head and in the stomach. As Fortune started crying over the body of her fallen comrade, Raiden took the elevator up and was on his way to deal with Fatman. However, after Raiden left, Vamp rose from the dead, claiming that he died once already and that he can't die twice. On his way to confront Fatman, he received a codec call from a man calling himself Deepthroat. When Raiden asked him about his connection to Gray Fox who used the same alias during Shadow Moses incident, Deepthroat changed his name to Mr. X. After reaching Strut E and confronting Fatman, who didn`t seem to know about the demands his group made to the government, he fought him while defusing the bombs he planted. All Fatman wanted is to be the greatest bomber in the world and to surpass his mentor, Peter Stillman. In his death, Fatman activated the largest bomb in the Big Shell. That bomb was right underneath him. Raiden defused it and was on his way to rescue the president.
As he was leaving the Heliport on Strut E a mysterious ninja jumped in front of him. It was Mr. X. He offered to help Raiden, by telling him the location of a person who knew where President Johnson was being held. It was a Secret Service agent named Ames. He was being held in the Shell 1 Core along with the other hostages. Raiden would have to locate Ames by listening to his heartbeat with a microphone. Apparently, Ames had a pacemaker which gave out a distinctive sound. He also told Raiden that the black case, which was taken by Vamp earlier, is used to launch a nuclear warhead as well as a new type of Metal Gear. It was Metal Gear Ray. The ninja also provided Raiden with an enemy uniform, so he could infiltrate the Shell 1 Core, which was heavily guarded. After that the ninja disappeared and Raiden was on his way to find Ames.
After infiltrating the Shell 1 Core and identifying Ames, Raiden freed him. Ames told him that the leader of the terrorist group can't be Solid Snake because Snake died in the tanker incident. He also told him thet the President was located in the Shell 2 Core. Ames then spotted the terrorist lead and Ocelot talking in a room next to them. Ames instructed Raiden to use his microphone to listen in to their conversation. The terrorists knew Raiden has infiltrated but they also thought there was another intruder besides Raiden. Ocelot's arm started twitching again, and he suspected Snake might be onboard as well. After a few minute, Olga, the woman Snake fought on the tanker, entered the room and started arguing with Ocelot. After a couple of minutes she left. Ocelot then spotted Raiden standing next to Ames and came to investigate. In a matter of seconds Raiden was surrounded and identified as the intruder. Just as Ocelot was going to kill him, the ninja jumped in and almost cut Ocelot`s other arm off. The ninja covered Raiden as he escaped the Shell 1 Core and was on his way to the Shell 2 Core to rescue the president.
On the Shell 1-2 Connecting Bridge, Raiden saw Pliskin, who apparently survived the previous explosion, in a helicopter going to rescue the hostages. He had a pilot with him called Otacon. This made Raiden suspicious as to who he really is. As Raiden was getting ready to cross the bridge, he was greeted by the terrorist leader himself. He called himself Solid Snake, to which Pliskin reacted. Pliskin`s identity was finally revealed to Raiden. It was Solid Snake himself and he came to Big Shell to stop the terrorists and clear his name. The terrorist leader was Solidus Snake, the third of Big Boss` clones. Snake attacked Solidus but he jumped from the connecting bridge and onto a Harrier Jet flown by Vamp. Raiden fought the Harrier with the help from Snake who provided support from the helicopter, and finally destroyed it. As the plane was falling down. Metal Gear ray jumped from the sea, grabbed the jet in his mouth and attacked the helicopter Snake was in. After the attack, Solidus sent Vamp off and Ray dove taking the plane, together with Solidus under the water. Snake`s helicopter was damaged and Otacon had to land to fix it, leaving Raiden to go after the President. He continued towards the Shell 2 Core.
Once there, he saw Olga talking with Solidus on her radio. Before she left, Solidus activated an electric current on the floor leading to the room where President was being held. Raiden had to guide a Stinger missile through the air ducts and destroy the switchboard on the other side, thus disabling the electric floor. When he finally met the President, he discovered that the activation of the new Metal Gear was possible only if the President willed it. That meant, he was working with the terrorists. President Johnson told Raiden that the U.S. was run by a group of 12 people called The Patriots and that the president was just another one of their pawns. The Patriots shaped the world as they see fit and control the flow of information, meaning they only release information they want the public to see. That's exactly the purpose of the new Metal Gear, not Metal Gear Ray which Raiden knew about, but Arsenal Gear, a massive fortress and it was right underneath them. The whole Big Shall was just a cover up for the construction of the new Metal Gear.
Arsenal Gear`s main component was GW, an I.A. which could filter digital information and delete the things The Patriots didn`t want the world to see. President Johnson joined the terrorists thinking he could use Arsenal Gear as a bargaining chip to become one of The Patriots, but now it was too late, as the terrorists would kill him as soon as his vital checks were complete. The activation device for Metal Gear used the President's own vital signs to confirm the launch. If the vital signs weren`t normal, meaning if he was concerned about activating the device, it would lock the activation device automatically. In order to launch, the President`s vital signs needed to be normal, and even then, the activation device would check his vital signs once again, in case he was killed.
In any case, President Johnson gave Raiden a disc and instructed him to find Emma, GW`s main programmer and to destroy GW. Emma Emmerich was Otacon`s step sister. After Otacon`s father drowned in their pool, Otacon left and his sister hated him for that. The President then wanted Raiden to kill him before his vital signs were rechecked, and enable the terrorists to launch the nuke and the new Metal Gear. The President struggled with Raiden but Ocelot showed up and killed the president, like he had no more use for him, and let Raiden go free. Raiden's only option was to find Emma and destroy GW. Snake already secured the Shell 1 computer room and was waiting, along with Otacon, for raiden to bring Emma so they can upload the virus, contained on the disc the President gave to Raiden. After going through some flooded areas, which the bomb explosion caused, Raiden reached a room that had a pool containing high microbe concentration, making buoyancy non existent. What was worse was who was waiting for him there. It was Vamp, who was still pretty much alive. At that time an announcement sounded saying that Arsenal Gear was ready for launch. Raiden would have to finish him off fast, in order to get to Emma before she drowns, since water was pouring in. After a tough fight, Vamp died, seemingly for good. When Raiden reached Emma, she was curled up in a locker, frightened for her life. When he explained everything to her and told her that her brother is waiting for her, the two got out in the last second before the whole room was flooded. Raiden led Emma back through the flooded area and towards the computer room.
This time around, they had to take the oil fence which was going around the entire Big Shell, since the walkway leading to Shell 1 was destroyed by the bomb explosion. Since the oil fence could only support one person at a time, Emma went first and Raiden covered her with a sniper rifle. Snake also joined the support from the other strut. Half way across the oil fence, Vamp ambushed and stabbed Emma before Raiden shot him in the head. Snake came to the rescue and took Emma to the computer room so she could upload the virus. Since she created GW, she was the only one who could destroy it. Not even Otacon was able to do it. Raiden rushed to meet Snake and Otacon and bring the disc he was carrying. When he got there Emma was dying on her brother`s arms. She had everything set up and they only had to insert the disc Raiden was carrying. The virus started uploading but the count stopped at 90%. Not even Otacon knew what was wrong and they didn`t know if the virus would work. Just then, Emma died on her brother`s arms. Otacon said thet the reason he left his family was because he had an affair with his step mother and that his father killed himself when he found that out. Otacon had to leave his sister`s body as Arsenal Gear was being prepared for launch and Big Shell was going to be destroyed in the process. Snake told Otacon to get the hostages out as he and Raiden went on to infiltrate Arsenal Gear.
The door leading to Arsenal Gear was located in the computer room but where sealed. As Snake and Raiden approached the door, the ninja appeared and threatened Raiden. The ninja was apparently working with Snake as he just stood as the ninja incapacitated Raiden with the sword. Just before the ninja attacked Raiden, he revealed his identity. It was Olga Gurlukovich. Raiden woke up with restraints in a room much like the one Snake was tortured in on Shadow Moses, naked. Two men stood in front of him, Solidus and Ocelot. This is where Raiden found out a horrible truth. During the Liberian Civil War, Solidus killed Raiden's parents and took him in. He made him into a child soldier. Raiden was only 6 when he held his first rifle. He was so good at killing that he earned several nicknames among other children. Nicknames such as Jack the Ripper and the White Devil. After the war, Raiden disappeared and Solidus hadn`t seen him since then. After a while Solidus left, leaving Ocelot to do what he does best, torture. Before Ocelot could start, Olga showed up and Ocelot left due to the hostile relationship between the two. Olga explained that she had to incapacitate Raiden to gain access to Arsenal Gear. She told Raiden that Snake has all of his equipment and that he should meet with him. After that she left the room and released his restraints. Soon after, Rose called. She told Raiden that she was ordered by The Patriots to keep an eye on him and report everything Raiden did and said to them. But she also confessed that she fell in love. Regardless or that, Raiden felt betrayed.
He began sneaking through the cold hallways of Arsenal Gear, that were patrolled by tengus. Tengus were soldiers outfitted with a special muscle suits that allowed them to jump higher and move faster than a normal human being. Solidus wore the same suit. While he was on his way to meet Snake, Raiden got strange codec calls from Colonel and Rose. Otacon checked it out and confirmed that the Colonel is actually inside the Arsenal Gear, or rather that it's an AI. The AI created the Colonel from Raiden`s expectations. Both the Colonel and Rose started acting strange and in the end, Rose confessed that she's carrying Raiden's child but the Colonel said that The Patriots captured her forcing Raiden to move forward.
After reuniting with Snake, Raiden got his equipment back along with a gift from Olga. A sword which Raiden got used to fast. Snake told him that they would have to destroy a dozen or so of Metal Gear Rays that were mass produced to protect Arsenal Gear. The two proceeded forward but were spotted by a camera. They now had to fight their way through numerous tengus. After reaching the last room before the Rays lair, Fortune ambushed the two.
She was the daughter of the Marine Commander Scott Dolph, who died in the tanker incident. She blamed Snake for killing her father. Snake stayed behid to fight her while Raiden proceeded forward. He was greeted by Solidus Snake himself. Solidus told Raiden that everything he had done up to this point was staged. The purpose of all that was to create a soldier as good as Solid Snake. The project was called S3 or Solid Snake Simulation. After saying that, Solidus sent a hoard of mass produced Metal Gear Rays to kill Raiden. He fought hard but in the end was overwhelmed by Rays who didn`t stop coming. Just as a Ray was about to stomp Raiden, Olga jumped in and saved him. She told Raiden that his nanomachines are transmitting his vital signs to The Patriots and that if he dies, her child, which was taken right after the birth, will die too. She was forced to help Raiden to protect her child.
Solidus ordered Rays to finish what they started, but just as they were to kill Raiden the virus that Snake and him uploaded earlier kicked in. Rays went berserk and Solidus destroyed them himself. Ocelot reported that Arsenal Gear was out of control and that it was going to crash into Manhattan. Solidus knocked Raiden out and he woke up on top of Arsenal Gear along with Ocelot, Solidus, Fortune, captured Snake and a Metal Gear Ray ready to be boarded. Solidus told Fortune that she can take Arsenal Gear since it was useless now and explained to her that she was only a puppet for the S3 project at which Ocelot laughed. He said that not even Solidus was aware of the whole truth. The whole terrorist attack was set up to test GW's processing capabilities. The Patriots recreated the events on Shadow Moses island to see if GW would be able to filter that information and cover everything up. If it can do that, it can cope with every situation that might happen. Ocelot explained that Dead Cell members were replacing the Foxhound that Snake fought on Shadow Moses and that Raiden was selected because of the relationship between him and Solidus, because it resembled the one between Snake and Big Boss. Fortune tried to attack Ocelot for using her like that, only to feel his bullet strike her. It did not kill her since her heart was on the right side. He told her that her luck in battle was a gift from The Patriots and the result of their cutting-edge technology. Fortune then cursed Ocelot for not telling her that since she wanted to die. Her whole life has been nothing but suffering since she lost both her husband and father.
In her rage she fired a bullet from her rail gun only to see it bounce off Ocelot. He pointed to a small device on his waist and told them that's the reason Fortune couldn`t be hit and now he has the same electromagnetic technology. He then boarded Ray and before he activated it, Liquid`s arm took control over Ocelot`s body and greeted his two bothers. Solidus tried shooting Liquid but the bullets just bounced right off. One of the bullets hit Snake`s handcuffs and weakened them. Liquid then activated Ray and tried killing everyone, but Fortune went up front and put her hands up to protect everyone. Liquid told her that it was just The Patriots technology and fired all of Ray's payload, but strangely it bounced off Fortune. It seemed she was Lady Luck after all. Liquid then took Ray and jumped in the water. Snake broke free from his restraints and chased after his brother, jumping after ray from the top of Arsenal Gear.
Only Raiden and Solidus where left and Arsenal Gear was on it`s way to crash into Manhattan. Arsenal Gear crashed into Federal Hall and Raiden and Solidus landed on it`s roof. Solidus found it fitting. He planned to use Manhattan Island to create a state called the Sons of Liberty. He wanted to break free of The Patriots control and he wanted people to remember him, and that wouldn't be possible since The Patriots wouldn`t allow that. They controlled everything. He wanted to detonate a nuclear warhead in the atmosphere and disable every piece of electronic equipment on Manhattan. He would then use that opportunity to take Manhattan over and turn it into his state. He also wanted to find out the location of the twelve men that were The Patriots. The information was contained in GW but since it was destroyed, the only information on their identity was in Raiden`s brain. The nanomachines inside his body carried the information on The Patriots identity. Solidus had to kill Raiden in order to get it. Just before their battle, Colonel contacted Raiden and revealed everything to him. It was an AI, not GW, which meant there are more of them.
The Patriots controlled AI explained that the S3 wasn't Solid Snake Simulation, but rather Selection for Societal Sanity. Not even Ocelot knew the whole truth. The goal of this project was to see if The Patriots could control people by creating circumstances in which they could make someone do what they wanted, and the test was successful. They made Raiden, a rookie, into an excellent fighter by creating circumstances in which he would evolve into one. At the same time they put GW`s processing capabilities to the test and both projects were successful. They ordered Raiden to kill Solidus only to see who the better weapon is. They stated that both of them were just weapons to be used in war. Even Raiden's name came from a WWII fighter plane.
Having said that, the AI cut communication and let the two fight. Solidus gave Raiden a sword and the two fought. After a long and hard battle, Raiden killed his "step-father" sending him over the roof edge. Raiden climbed down to meet Snake. Snake had jumped after Ray from Arsenal Gear and put a transmitter on it. Raiden decided to choose his own name and fate and not be controlled again. Snake got the disc containing the information regarding The Patriots and was on his way to deal with them and save Olga`s child. Raiden wanted to come with him, but Snake refused telling him he now has a familiy to take care of. In the crowd surrounding the crash site of Arsenal Gear, Raiden saw Rose and the two met. As Snake was on his way to end The Patriots and save Olga's child, Raiden was ready to start a new life with Rose and his unborn child.
